Overview

The Department of Informatics and Analytics at Dana-Farber Cancer Institute is seeking a highly motivated Bioinformatics Software Engineer who is passionate about leveraging molecular data to advance clinical care for cancer patients and contribute to groundbreaking discoveries through genomic data integration and analysis. This position offers a unique opportunity to work on building a robust data pipeline framework for integrating diverse molecular genomics data into the DFCI enterprise molecular data mart. Additionally, the successful candidate will play a key role in an exciting initiative to develop a cutting-edge cloud-based bioinformatics analysis platform.

Responsibilities


  • Contribute to the design and development of data pipelines for processing molecular genomics data from external and internal sources.
  • Collaborate closely with Enterprise Data Warehouse (EDW) engineers and developers to deploy and maintain data pipelines responsible for loading molecular genomics data into DFCI EDW.
  • Work with bioinformaticians and computational biologists to build and enhance molecular data processing pipelines and workflows, ensuring portability across both on-premises high-performance computing and cloud environments.
  • Actively participate in designing scalable, highly available, secure, and cost-effective cloud-based solutions.
  • Design, implement, and maintain scalable pipeline workflows to automate multi-step computing tasks required for various data analysis scenarios.
  • Develop and maintain automated tests and monitoring processes to ensure successful pipeline execution and deployment.
  • Assist product management in documenting system requirements, design, and troubleshooting.
  • Provide technical support to end-users for pipeline deployment and execution.
  • Apply industry best practices, acting as an advocate for coding standards and test-driven development.
  • Mentor junior team members.

Qualifications

* Bachelor's degree required, MS preferred, in Bioinformatics, Computational Biology, Data Science, Computer Science, Software Engineering, or related discipline.

* Demonstrated proficiency with Python, Java, and/or other relevant languages.

* Familiarity with molecular data formats (VCF, MAF, BAM, etc) and genomic analysis workflow standards and tools (WDL or CWL, Cromwell, Nextflow).

* Experience building data pipelines in cloud or hybrid environments.

* Proficiency with Linux environments, shell scripting, and command-line tools.

* Experience with software development and Agile processes is a strong plus.

* Proficient working with SQL databases (SQL Server preferred).

Skills and Attributes:

* Familiarity with distributed code versioning tools such as Git, GitHub, Bitbucket.

* Detail-oriented with the ability to gain a deep understanding of technical systems.
